Can someone tell me if the after cat O2 sensors are used for any actual
engine calibrations or not on the 96-00 engines. Or do the after cat sensors
just throw a trouble code if there is something out of whack with the
catalytic converter?

Paul,
They are only used for testing of the cats. To force a cat test, you need to accelerate moderately from 30 to 60 then coast with the foot off the brake and off the gas, no downshifting, until you reach 30MPH.
http://www.obd2.com/ lists the different drive cycle tests.
