Lets step back a little:  Except for the header, the engine is stock. 
You have the correct ECM for this engine.  You have the correct chip for
this engine and ECM.  Correct?

Do you still have the original manifold?  It sounds like your engine
problems go beyond any mistuning caused by the header - so, go back to a
totally stock configuration and troubleshoot from there.
